Gerą aplinkos būklę žymi toks rudakaklių narų (Gavia stellata), juodakaklių narų (Gavia arctica), ausuotųjų kragų (Podiceps cristatus), didžiųjų dančiasnapių (Megus merganser), nuodėgulių (Melanitta fusca), ledinių ančių (Clangula hyemalis), sibirinių gagų (Polysticta stelleri) ir klykuolių (Bucephala clangula) gausumas, kuris nukrypsta nuo 2002–2011 metais registruoto vidutinio gausumo ne daugiau nei 20%. Ateityje numatoma šį rodiklį vertinti ir alkiniams paukščiams – laibasnapiui narūnėliui (Uria aalge) ir alkai (Alca torda).
Apie ketvirtadalis visų 1992-2002 metais Lietuvos pakrantėje rastų žuvusių jūros paukščių buvo ištepti nafta; tokių paukščių santykinis skaičius ties Klaipėdos uostu buvo apie 3 kartus didesnis nei Kuršių Nerijos pakrantėje. Geros aplinkos būklės kriterijumi laikoma mažesnė nei 10% naftos produktais išteptų jūros paukščių dalis, tačiau šis kriterijus bus tikslinamas, remiantis atskirų jūros paukščių grupių bei rūšių ekologijos ir elgsenos savybėmis.
